Why Water Pools on Your Boat Cover (and the Mildew Problem That Comes Next)
October 26, 2026
You pull the cover off after a few rainy weeks, and the smell hits you first. Musty, damp, a little sour. Then you spot the gray-green speckles on the seat cushions and the dark ring on the cover where water sat for days.
It's one of the most common complaints we hear, and it usually isn't the cover's fault. Pooled water and mildew almost always come from how the cover is set up and used. The good news is that both problems are easy to prevent once you know what's going on.
Why water pools in the first place
A boat cover sheds water when it's pulled tight and sloped. When it sags, it forms a low spot. Rain collects there, the weight stretches the fabric a little more, and the low spot gets deeper. After a big storm, you can end up with a small bathtub sitting on top of your boat.
The usual culprits:
- The cover isn't tight enough. Loose straps let the fabric relax, especially after the first few rains.
- There's no support underneath. Wide, flat areas like the cockpit, the bow, or the deck of a pontoon don't have anything holding the fabric up.
- The cover is the wrong size. A cover that's too big has extra fabric with nowhere to go except down.
How to stop it
- Add support poles. This is the single biggest fix. An adjustable support pole set in the middle of the cockpit raises the cover into a peak, so water runs off instead of collecting. On larger boats or pontoons, a few poles or a support system along the length works even better.
- Tighten the straps after it rains. New covers stretch a bit at first, and all covers relax a little in the heat. Check the straps every few weeks and snug them up.
- Make sure the fit is right. If your cover has always sagged no matter what you do, it may simply be too big. Double-check your measurements against the sizing guide.
How pooling leads to mildew
Mildew needs three things: moisture, warmth, and something to feed on. A covered boat can provide all three.
Pooled water puts constant pressure on the fabric, and over time some of it can seep through, especially around seams. Meanwhile, the air under the cover stays humid, particularly in summer. Add a little dirt, pollen, or leftover fish slime, and you've got a perfect spot for mildew to grow.
Keep the inside dry
- Never cover a wet boat. If you've just washed it or come in from the rain, let it dry before the cover goes on. Wipe down the seats and floor if you need to.
- Let it breathe. Covers with built-in vents let moist air escape. If yours has them, make sure they aren't blocked. Support poles help here too, since they create space for air to move around.
- Open it up on dry days. If the boat's going to sit for a while, pull the cover back for a few hours on a sunny, breezy day to air everything out.
- Prop up or remove the cushions. Stand cushions on edge so air can circulate around them, or bring them inside during long storage.
- Use a moisture absorber. A container or two in the cabin or console can pull extra humidity out of the air during long stretches of storage.
Cleaning the cover itself
If mildew has already started on the cover, clean it with mild soap, lukewarm water, and a soft brush. Skip harsh chemicals and straight bleach, since they can break down the fabric's water-repellent coating. Rinse it well, and make sure the cover is completely dry before you put it back on or fold it up for storage. Folding up a damp cover is one of the fastest ways to grow mildew.
The quick version
Keep the cover tight and peaked. Keep the inside dry and ventilated. Clean it gently when it gets dirty. Do those three things, and the next time you pull the cover off, the only thing you'll smell is the lake.
